due to the nature of my site, i see i have keywords high on the list in webmaster tools that i dont want, but unfortanutley are used a lot within the content of my site.
Is there a way to specify ignore certain words to a search engine or would i have to redesign site to not use those words, would be difficult?

Well from the very start you must consider to make your site almost perfect an in regards to it you must be careful enough to build your sites knowing if its crawled and been indexed by search engine it will be that way. Only if you update your site it will turn new.

Just don't pat attention to them when you oprimize your site, don't build links for them and so on.

I agree with brownmoore, just dont use them as anchor text
on your back links, and try to use synonyms when creating
content next time
